Is there a way to do an audio transition (ie, a crossfade) without overlapping the track where the split is made?

The overlapping method works well, but it shortens the 2nd clip by the length of the transition and hence throws the audio out of sync with the video. Womble does nice transitions that do not affect the sync, but it seems like it can only transition the audio if there is a video transition as well. For my purposes, I don't want a video transition.

Is there a way to get an audio transition without a video transition that doesn't affect the sync?

you need to cut the audio and video in different places. ie. for the first clip, the audio can extend beyond your cut video. and/or for the second clip, the audio should come in first. that way when the video clips are adjacent to each other (no fades) the audio segments overlap. Other tricks include customizing the score and sound effects.

Thanks for the tip. I'll give it a shot.

for an audio transition in womble, put the video into the audio channel and increase the length there.

you have 2 audio channels in womble, one for sound and one for mic, but both can be used.
Unfortuantely this does not always work well with ac-3 5.1.
You will need to mute the original source to avoid doubled audio.Never forget audio fades. If you forget these, you will have clicks.
