Your new rip and your old rip must have been one or two frames different, plus or minus. Just make sure the new source is exactly the same before swapping it in.

What program are you using?

What are the specs of the source? Format? Aspect-Ratio? etc

I'm using Adobe Premiere Pro CC 2017. I'm not sure why this happened though.

Can someone help? Having problems with the sync of the source file with the original project file.

You used variable frame rate mode. That is a problem.,

Well the previous time I used variable so even if I re-encoded with constant framerate, would it make a difference? Would it fix it?

If your previous time was variable, you may never get the sources to match exactly. With a constant frame rate, set the same as the blu-ray, the frames will be identical each time. With variable, the encoder may drop frames, or add extras at times, so you will likely never get the same set of frames each time you encode it.  I'm sorry to say, you might not be able to simply replace your original file and have everything line up.
