discovered a nifty app called mp4tools. it's in beta; latest release came out about 10 days ago.
can extract video, via pass-thru, straight out of the MKV container. only took 10 minutes or so for a muxed extract. the unfortunate bit: the muxed version has audio/video dyssynchrony. tried some different settings for the audio (AC3 6 channel, AC3 5.1, then eventually AAC 2 channels), and each time i got dyssynchrony. so much for dat.
but here's what i really like: its output is based on MPlayer, and up to now, MPlayer was the only program that could display my subs exactly as i specified in my .ass (that sounds obscene). mp4tools will be my go-to app for the final encode.
